This is a very old trick, it is usually done with doves passing through a mirror. Basically the glass extends below the visible frame, down in to the wall bellow. When the paper is placed over the glass the glass slides up revealing a hole in the glass. Notice that the bottom of the frame is hidden by the paper. Criss passes through and then the glass slides down. I think Okito designed this trick for doves....
Any way, the real give away to the method is that fact the the paper covers the bottom of the frame.

Watch this video it is done with the same technique at 3: 41 ; the man rests his hand on the edge of the glass and the wood(also take into consideration that all of the pieces of glass are actually one and it slides left and right under the wood by the camera, the glass also has a whole in the glass that hides under the wood.) he puts his hand there to hide the hole moving from under the wood to the center. You can clearly see he does not take his hand off the glass , he obviously is sliding the glass so he gets a spectator to hit the glass to make a noise. He then passes the shaker through the hole, notice he used his other hand to hide the rest of the hole.
Criss instead of using his hand (which would not cover anyhing used a piece of paper (that is why right after he passed through he made sure they could not see under the paper).
Please don't insult i exposed to show he is not a god.

This is a magic trick, I agree with the premise that the window is taken out or somehow is removed so he can pass through it.
Not even a magician will tell you how, so keep on dreaming about how to tell your friend it is not materialization, this is life not star trek.

The is a "witness" with him on the other side of the glass that helps him take out part of the window then replace it.

I think the window rolls down somehow. Like a car window. It's covered so you don't see it.
