Either of these options work, grammatically speaking, but the first one makes more contextual sense and is easier to read. You should also check to make sure the actual fact expressed is true.

It should be:
"The motivation that encouraged thousands of Americans to head west in search of new land was believing that it was God's will. The citizens of the United States felt
that it was the right thing to do and felt joy with their Manifest Destiny."
Capitalizing whole words or phrases usually only occurs when the speaker is shouting. If you are quoting within a quote then you use single quotes for the quote within.
