Was anyone else as confused by the ending as I was? Was the big question mark in the picture of the water at the end setting us up for a new series? I thought this was going to be wrapped up, but I guess not...

Yea, i was confused too... but i personally think there will be one more book that answers everything cause at one of the pages that have the thing about Lemony Snicket and Brett Burnquist (or w/e his name is) under Lemony Snickets it says "Lemony Snicket is the author of all 170 chapters in the Series of Unfortunate events. He is almost done."
He is almost done could indicate another book comin out.

Plus there were so many things un answered like:
-Who leads V.F.D., if anyone?
-Who was the woman who took the Denouements when they were children?
-What is the important object inside the sugar bowl?
-Who died and who escaped in the fire at Hotel Denouement?
-What is the question-mark-shaped object in the water?
-Who started the fires at the Quagmire, Snicket, and Baudelaire Mansions?
-What happens to the Baudelaires when they leave the island?
-Are Hector, Fiona, Fernald, Captain Widdershins and the Quagmire triplets still alive?
-What was the relationship between Count Olaf and Kit Snicket?
-Did Ishmael and the colony survive on the outrigger?
And probably some more thing i cant think of...

But yea... i was confused too

There is a supplemental book, called "The Beatrice Letters" which may or may not answer some of your questions (it did mine - well, mostly). I think that the point is that you can never know every aspect of a story, life is full of loose ends, and the tale will never tie up neatly the way it does in books. For all of his nonsense, I think Daniel Handler is a pretty deep guy.

wait- there's a 13th book? I don't really think the Series of Unfortunate Events was that great of a series. I sort of got over that phase. Kind of like my Harry Potter and Narnia phase.
