I'm not sure who set up your speaker system in the past, but there's no way your subwoofer plug should fit into the microphone socket. I know it will physically fit, but the microphone socket is for inputs, when, in fact, your subwoofer should be receiving an output. (I'm presuming here that you wish sound to come out of your subwoofer.)

In my setup, my subwoofer fits into the lineout socket behind one of my smaller speakers, which, in turn fits into the lineout socket on the soundcard.

Might I suggest you check on the rear of your speakers to see what sockets are available, as I realise that better soundcards do have separate connectors for subwoofers to be placed directly into them.

First off, if your plugging your subwoofer into the microphone jack, something is wrong. Second, go get yourself an audio card for a hundred bucks, and it will most likely have a place to plug your subwoofer, and surround sound speakers...

Sounds like your speaker setting, you need to select what each jack socket in the back is assigned too.
