Unlikely. May have been some kind of paint. If the pits are really shallow you can polish them out with jeweller's rouge and a buffing pad on a drill. Takes a bit of time. Look on internet for supplier. But first just check they are pits and not the hard edges of what you scraped off. It can be hard to tell as they feel the same under a finger nail

Whatever it was has etched the glass,this normally occurs when acid is present.Have you any industry near by or was anyone spraying a fence or shed close to the window,it sounds like over-spray from something;if it was from fly's then why is it not on all the windows of the house.
If the pits are very noticeable it is possible to buy scratch removal liquid which will not take the pit out but it does take any discolouration out of the pit mark leaving it totally invisible to the eye because it is the same colour as the surface of the glass.

Sounds as if you recently had some concrete work done. The abrasive saw used to cut concrete throws very hot dust from the back of the saw that will burn into glass, pitting it. Grinding metal has the same effect. If you had a contractor doing this work, contact them. They would be responsible. Good Luck

I pitted a window once by using a grinder on some steel I was about ten feet away from the window and thought it would be OK. Perhaps something similar has happened.

it could be mold, try one part bleach , one part simple green and two parts water spray it and rinse, let it set for about ten to 15 minutes,
