The 16 DVD box set is in my opinion the better. As well as all 45 Flying Circus episodes that you get with the complete set, you get "Live At Hollywood Bowl" (featuring one of their all time great but unknown sketches "The Humour Lecture") and "Live at Aspen" (the Python reunion in 1998 at the Comedy Arts Festival to celebrate Python's 30th anniversary).

You also get "Parrot Sketch" not included (which contains one of Graham Chapman's last appearances before his untimely death) and even the 1st German Monty Python’s Fliegender Zirkus episode.

The other extras aren't wonderful, but they aren't in the complete set neither.
