I think the most important mystery in phsics now a days is the antimater because if there are always things that can oppose each other, we can consider that there is an antiuniverse... Also, the origin of the said antimater is a great mystery.... One more thing is that if antimater really emits a very powerful energy, then how can we use it in a proper manner without causing danger? because it is really perilous to use it...

I think the most important mystery is how to get room temperature superconductivity. If this is solved the world will forever change in every way possible. Currently we reach superconductivity with the use of liquid helium but there is a lot of research going on. I hope I live to see it someday.

The theory of everything.. one theory that can describe the behavior of the whole universe...

Right now, we have the general theory of relativity which deals with the macro universe, and then there is the Quantum theory, which deals with the micro- the fundamental nature of matter and so on..

But both these theories fail when extended into the other's domain..

What eludes physicists, in one common theory which can explain the universe right from its micro-structure, its composition, its behavior at the sub-atomic level to the behavior of the universe at the scale of stars and galaxies... or probably the universe as a whole..

The variability of gravity, possibly an explanation of another dimension. Consider this, gravity is the attraction between two bodies. When you hols a paperclip and drop it, it is pulled to the Earth. Place that same paperclip onto a magnet and try to drop it. As large as the Earth is, it cannot pull the paperclip away from the magnet. Some think that gravity dumps into another dimension.

What is the nature of dark matter and dark energy? We know they exist, but we have few ideas about what they are made of. Dark matter is best described by WIMPs (weakly interacting massive particles), but we have yet to see these in our accelerators. Dark energy is evenless understood. It can arise from a contribution fromthe cosmological constant, but that is not the only way it can happen. We do know that both dark matter and dark energy exist, we just have to figure out what they are.

We understand anti-matter pretty well, by the way.

We need to confirm whether dark matter/energy really exists.

This will put to rest a lot of doubts about the universe, how it started, and how fast it's really expanding.
