I am a Filipino-American too. I was born here but I got a Filipino passport a while ago. Use the American one when you get into the US and the Filipino one at NAIA. The customs officials will try to get you with that American Passport of yours. I once was detained at customs for overstaying with an American one and they make you pay WAY too much money when you do especially if your place of birth is in the States. (It's something like 18,000 Php a month:)
As long as your a dual citizen you're in the clear, so it is alright to use both. I use the US one, it allows you to go more places without different sorts of visas.

technically, yes you can do that. By US law you must use your US passport to enter and leave the US. It is a serious crime if you don't--which may cause you to lose your citizenship if you are a naturalized US citizen!
in practice, most filipino-americans choose to use their US passports in any port of entry. Some use their Filipino passports as ID when they check into hotels and restaurants, to avail of local discounts not afforded foreigners.

You'll only use 1 passport. But If you are wanted by the authorities, use different passports to evade arrest.
