I'd say Spring or Autumn. In the Spring, you can see the Cherry Blossoms. In Autumn, you can see the leaves change colors.
June and July is rainy season in Japan.
June-October is when typhoons can hit. Most come in August and September.
December-February can be quite cold and occasionally snowy.

Tokyo has beautiful summer and spring months, although I thought it was very humid and hot in the summer the times I've been in Tokyo. For me, in a nutshell, I enjoyed the New Year's festivals in the winter, the cherry blossoms in the spring, the summer festivals and fireworks in the summer, and the foliage in the autumn. There's so much out there, and I've enjoyed all seasons there in different ways. So I think it really depends on what you want out of the experience.

March and April are the best. Its not too cold and the cherry blossoms are coming out. May is bad because Golden Week is the first week of May and everyone travels. After that is the summer which is nice but can get humid. Fall is nice too for the leaves. December through Feb. is ok because Tokyo doesn't get alot of snow and it doesn't get too cold.
