I have well water and the rust has slowed down my hot water flow (alot). Is there any way I can clean the rust from the hot water heater.

Water heaters are now glass lined, If you are having problem with rust from heater itself this means the glass liner is bad. Sometimes with a well pump you will have a lot of rust and sediment from old lines that go into tank and prevent flow as it should be. I would first try to flush tank out by placing water hose on drain valve on tank running hose outside to drain, turn off electricity or gas to heater then flush out tank. You can try and flush with water pump on if possible but if you have to run wire etc. into tank to break up sediment be sure to turn pump off. If you still have no hot water pressure after flushing tank would then try changing tank before changing water lines. Sometimes the dip tube that goes into tank disintegrates and causes blockage of lines, If you have noticed plastic particles in your hot water this could be problem. It will be a rust color but will be plastic. Then you will have to replace tank and clean hot water lines by flushing.

sounds like you need a generic whole house filter or a system that deals with the problem
water test kits can be gotten from plumbing supply stores for around a dollar or so. then send it in and they will give you the results with no sales hassle for you to buy. just an explanation of what is in your water and the equipment if any to remove the problem.

Unfortunately, when a hot water heater is so rusty inside, that it clogs your water lines... about the only thing that you can do is buy and install a new one. Sorry!

if the flow has slowed down then you have to change your water pipes. you might want to tkink about getting a water filter installed

should be a flush valve nesr the bottom you can hook a garden hose to to flush the tank, looks just like an outside spicket but smaller

you might have to change out your pipes as they might be blocked up. the other thing is to find a cleaner to flush out the tank and clean it out not a easy job, but a better flow will be rewarding

Soak it with vinegar and brush or scrub the rust off. Keep soaking with vinegar until the rust comes off.
