The Melancholy of Suzumiya Haruhi is the best anime ever!
The Melancholy of Haruhi Suzumiya follows the high school life of Haruhi Suzumiya and those who are caught up in her antics. While Haruhi is the central character to the plot, the story is told from the point of view of Kyon, one of Haruhi's classmates.
Kyon is a first year in high school who has just recently been able to leave his fantasies of mysterious organizations, time travelers and fierce battles with aliens behind him along with middle school. However, when he chooses to speak to one eccentric girl on the first day of high school, he unwittingly sets off a chain of events which drags him into situations entirely different from the real world in which he had convinced himself he was a part of. This turns his world nearly upside down as he is drawn further into a world eerily like the fantasies he had just managed to outgrow. At first it is unknown to Kyon that Haruhi Suzumiya, a fellow first year student, is at the center of it all.
Searching for a group that interests her, Haruhi joins and quits every club in school finding only dissatisfaction. Kyon makes a snide remark about her actions and accidentally provides Haruhi the inspiration to create a club of her own. To help start the club, Haruhi forcefully drafts Kyon, who only stays in the club to protect (or try to protect) other helpless victims of Haruhi's "voluntary arrests". However, as the story progresses it is revealed that each of these supposedly "helpless victims" has a specific reason to be there.

Ghost in the Shell: This series really follows many parties through the whole story but never settles to focus on one except for it's main protagonist, Motoko Kusanagi (affectionatly known as the major to all of those around her)
Ghost in the shell is one of the biggest cyber punk anime's to priemier in any person's life span. It follows Motoko and her o-workers known as seciton 9 as they solve indiviual cases given to them by the government. Most cases involove terrorism or some group undermining the law which has been established in a more utopic setting of tokyo.
However through both series (and including all three movies) ghost in the shell has one major protagonist that seems to take up more than five episodes but never the whole series. Although some may find this annoying it actually provides a bit of air so you aren't choken with constant talk about one single person.
Also the name ghost in the shell comes from the idea that in this day and age an A.I. unit can evolve to have it's own sense of being. In this case they call it a ghost. Hence the name Ghost in the Shell. A ghost(personality) in the shell (Body) of an A.I. unit.
Aside from the great story line and vast world, ghost in the shell offers some of the most breath taking animation and amazing fight scenes I've seen in any anime. This is why, by far, this is the best anime to have ever exsisted.
(And just ahead of time, south park guys, shut the hell up. No one wants your opinon.)

The Twelve Kingdoms. It is this anime based on a really popular book series in Japan and it revolves around this girl named Youko Nakajima who always tries to be a good girl and not stand out. One day a mysterious blond man comes into her school and starts talking to her about things she doesn't understand and she ends up transported into a very strange and different world along with the man and two of her school mates(Sugimoto and Asano). won't go into too much detail because it will ruin the plot, but I loved this anime. It had so much drama going on and lots of twists and surprises. The whole series is quite extensive. The downside is that the series was supposed to continue but there have been no word on when it will start up again. The book series was very extensive and included many characters that could be used for the anime but since the book series is pretty much incomplete there is probably not a lot of hope for more seasons.

Ouran Host Club: Haruhi is a poor tomboyish student at a school for the ultra-wealthy, able to attend because of a scholarship, and unable to even afford a uniform. One day, she stumbles across the decidedly peculiar but very popular Ouran Host Club. She tries to leave, but accidentally breaks a vase, and unable to pay for it, she's told that she'll have to stay and do odd jobs. That is, until they decide she would be more valuable as a club member. Not realizing she's female due to her appearance, they fix her up and give her a male uniform. She's an instant hit, so they decide to have her keep up the charade even after they find out the truth. Haruhi, being average almost to a fault, doesn't know what to make of the unconventional activities of the Host Club (or of the even more unconventional members), but having little choice, she plays along. Before long, real bonds are formed, friends made, and Haruhi finds herself accepted in a way she could never have been otherwise in this affluent school.

I have seen a fair bit of Anime so it is very difficult to pin just one up as 'The Best', needless to say it was not specified between Anime series and Anime film.
For Anime series, my current favourite and what I perceive to be 'The Best' would have to be 'Bleach'
Bleach is essentially the story about Kurosaki Ichigo and how his life as well as the lives of his friends and family are turned up side down when his ability to see and speak to ghosts lead to a chance meeting with a Shinigami - Death God.
This encounter with Kuchiki Rukia results in him becoming a Shinigami himself, involving him in life-threatening situations again and again, as he must protect those close to him.
The plot continues to thicken and catches the viewer off guard more than once with sudden twists. The dynamic and spectacular visuals and appealing characters make this an Anime well worth viewing.

Tough question because there are so many that I really like:
Neon Genesis Evangelion, Hellsing, Fullmetal Alchemist, Rahxephon, Mai Hime....
But I think my favorite is Ghost in the Shell. I get really wrapped up in the characters so have enjoyed both movies and both Stand Alone Complexes.
Ghost in the Shell's central character is Major Motoko Kusanagi. She has a cybernetic body, with her only human parts being her brain and part of her spinal cord. She heads Section 9, which fights technology crimes (as many people have cybernetic body parts and the ability to connect to a computer network). In the first movie, which started it all, is about the Puppet Master (a techno terrorist) and Major hunting him down.

Luffy's greatest ambition is to obtain the world's ultimate treasure, One Piece, which belonged to the deceased Pirate King, Gol D. Roger.
The manga began its serial run in Issue 34 (1997) of Shueisha's Weekly Shonen Jump magazine, while the anime adaptation produced by Toei Animation premiered in 1999. I've got lots on my list. Here goes:
1.) FMA (Full Metal Alchemist)
- I think I need no more explanation for that because I think someone already put up a summary for it. Hehe... I'm just a bit lazy to type it.
2.) Naruto
- Same as above
3.) Galaxy Angels
- It's about an all-female military division and their objective is to locate and protect missing pieces of Lost Technology. Actually, what happens is that every episode has its own share of chaos and their missions aren't related to finding the Lost Technology at all!!! It's actually a funny anime and crazy really, and each episode never has a decent ending. It's like -poof- it's finished. The main characters are Milfuelle Sakuraba, Forte Stollen, Ranpha Franboise, Mint Blanchemanche and Vanilla H.
4.) Kaleido Star
- It's the story of Sora Naegino as she tries to accomplish her dream of becoming a star at the famous Kaleido Stage. By herself, she went to America just to audition but because of an incident where someone snatches her bag, she was late for it. The owner, Kalos, lets her be a part of one of their performances but like all protagonists, female or male, she was underestimated by her colleagues. Slowly, she was finally accepted.
5.) Prince of Tennis
- It's about Ryoma Echizen, a freshman studying at Seigaku highschool. He was known as the Prince of Tennis because of his exceptional skills that were admired and the concern of many although younger than most players.

FullMetal Alchemist is the best Anime for me... heres a quote from it: "Mankind cannot gain anything without first giving something in return. To obtain, something of equal value must be lost. Thats alchemist first law of equivalent exchange..."
The story revolves around the Elric brothers, Edward and Alfonse. Both talented in the art of Alchemy at a very young age. Raised only by thier mother, the bothers lived a happy life until a tragic day. Thier beloved mother dies living them on thier own. Distaught by what happened, the brothers decided to ressurect thier mother using alchemy even though they know its never been done successfully before and also knowing thats its highly dangerous and forbidden.
They did not expect what happened while attempting the resurection. Alfonse, the younger brother, was pulled to a gate that opened out of nowhere and also took Edward right arm.. To save his brother, Ed sacrificed one of his legs as and exchange for Al's soul and fusied it to a body armor.
Al, now a huge talking hollow armor held his bleeding brother that has only his right legt and left arm left, as they looked at the gortesque figure of flesh and bones that they once called thier mother.
From this, thier journey to right what theyve done wrong begins, hoping to bring al's body and ed's limbs back using the mythical philosophers stone...
so i think that a nice summary... anyway heres my other favorites...
