It depends on where you are as a rider. If you've been riding a 600 or 750 cc sportbike for a while, have a good sense of how to handle it, and have an itch for more horsepower, the 1000 cc Honda might be what you're looking for.
If you've got some good solid experience riding other sorts of motorcycles (or a couple years of dirt bike riding) and are looking to switch to sportbikes, go with the R6. Or if you're riding a 600 already and are comfortable with the power but don't need more, go for the R6.
Note that neither of those examples have "If you are a beginner" anywhere in them. Because if this is your first bike, neither of the above is a good choice. You're better off getting something with 500 cc's or less, as lower powered bikes are a lot more forgiving and predictable.

If by Honda 1000 you mean the CBR 1000 Fireblade, and R1 the Yamaha YZF R1, the Fireblade every day, the R1 handles like a pig compared to the blade.
The R6 will be the cheapest of them all, and handles really well, unlike its big brother the R1. Insurance, parts and general running costs will show the R6 to be the best buy, but if you want speed, the R1 wins, speed and handling the Blade wins.
If you have the money to spend, perhaps consider a Bimota SB6, 1100cc, but handles, looks, and sounds like a wet dream, with acceleration and top speed to match.

@ Divya m.b - Hope you are from India. How can you compare a Honda 1000 or Yamaha R1 with silly Pulsar. 1000 and R1 are 1000 cc japanese bikes with 250 or more kmph top speed and they cost 4-5 lacs in India if imported. They are almost similar to race track bikes. Pulsar is a desi Bajaj bike costs 65K , does a 110 or 120 kmph top speed (which can be done in 1st gear by an R1 :) )and a small bike in International level. So please dont answer question which you dont know anything about.

It used to be a girls bike because girls wore dresses everywhere and the lowered bar helped keep the dress down. I used 1 to avoid the high leg lift with bad hips. The Correct name is a step thru frame.

if your choice is only between these two then may be its honda.but if you can afford more pulsar [black] is the best bcoz its easy to handle ;attractive ;in faishon for 3 more years
