The weather and beaches are the only advantage I think SD has. SF has better restaurants, more international movie screens, a bigger mix of people, better theater, museums, more fun and unique neighborhoods and is more naturally beautiful (hills/bay/ocean). Oh one other thing, I don't know much about the SD city council, but they could hardly be worse than SF's.
But given the choice, I'd choose SF.

I've lived in both areas. In the end, though, after I retired, I stayed with San Francisco. There are several reasons for selecting SF over SD:
First, the people...the people in southern California have what I would call the Hollywood mentality. They revere the facade rather than the depth of people. If they are the "beautiful people," they are OK; otherwise, in southern California, they are pariahs. Central Californians are more into character than looks when hiring and forming opinions about you. (There are always exceptions, but the generality holds true in my opinion.)
Second, the weather...there is more variety in central California, it even rains around the SF area in the winter. Do you have any idea how boring the same clear, sunny day...day in and day out... can be? That's SD. Coming originally from the mid-west, I like the seasonal changes...you won't get much of that in SD.
Third, the entertainment opportunities...being located at the bottom of the State, SD is far from just about everything not on the Pacific and Mexican borders. Not so in SF, from here we drive three hours to some of the best skiing in the world, for example, or turn north to Napa wine country, which is less than two hours away. And check out the five-star restaurants in SD and SF...SF is a winner in that category, too.
Please don't misunderstand, if it were not for SF, I'd be living in or around SD (probably La Jolla). SD is a great city, but SF is the greatest.
Now I have a question for you...why not choose your university based on its qualitfications re your chosen field of study? Although you failed to say what your choices were, as a retired part-time university professor and having a Ph.D., I'd select UCSD over UCSF in a heartbeat if those were my two choices.

I'm from the bay area but moved to San Diego a few years ago. While San Diego is beautiful and has nice weather I actually prefer San Francisco which is also beautiful and has nice weather once the fog is gone. San Francisco is nice because there is a lot nearby....Berkeley, Santa Cruz, San Jose, etc. It mostly comes down to weather though, because San Francisco gets a lot of fog.

San Diego is sooo much nicer
better weather, cleaner, safer, better beaches. I will trake the balmy climate of San Diego over cold foggy San Francisco any day

I went to SFSU and I wished I went to SDSU instead. I actually visited UCSD and thought it was cool also. I'd definitely prefer the city of SD because of the weather and it'd be a new scene compared to SF. I live in the Bay Area, but actually have been thinkin' about movin' to SD. SF is too damn cold and it can affect people's moods because of it. I say pick SD!!! You'd have more fun and also be happier....

it depends what you are studying in university because they are both good with different things (if you are talking about UCSD or UCSF). the areas are both really nice, though.
