"baggage" is basically bad past that is now affecting them. Problems.

They are referring to their past experiences and problems they have that they will carry into their new relationship. Rodger and MiMi are talking about their AIDS and drug addiction. Tom is talking about is AIDS as well along with other problems in the past.
