No, it didn't actually happen. That song was a metaphor for WWII, the "99 balloons" refrenced soldiers and their deaths. Cute song, kinda morbid.

Yes it happened in 1948 celebrating the end of the Nazis. The Germans released 99 red balloons into the air.
