Removing the baffle won't hurt overall power, but the CRF is jetted very lean from the factory, and I don't recommend doing any changes before you rejet the carb.

It should actually help your bike. For the popular Baja race bike, the Honda XR 650, people remove the baffle and a piece in the air box that restricts in flow to increase their power.

It could. Well designed exhausts are tuned. Changing the parameters may affect torque windows.
