The best and least expensive cleaner for toilet bowl rust that I know of is called "The Works", it is cheaper than others like Lysol and cuts through rust on contact.
Watch breathing the fumes though

Buy Comet with bleach and Thunder Blast spray the toilet even around the rim with the TB and sprinkle the Comet all around in it, let it set for 15 to 30 minutes and go scrub.

Lime Away. Turn off the water behind the toilet, flush so the bowl is empty. Pour Lime Away around the bowl, it will work almost instantly. Scrub (wear gloves......plastic bags over hands will do in a pinch) then flush. If you have a hard water stain around the edge, you'll need a pumice stone to scrape that away.

Buy yourself some ZUD..... It gets the rust off instantly. It's the best rust cleaner I have found that doesn't burn your hands or make you choke on fumes, and it's really cheap.

SnoBowl is absolutely the best one that I have found to get rid of rust (even gets rid of black mold and the crusty stuff in the toilet).

Go to your home improvement store or drug store. Tell the floor clerk what you need. There are products for this. I will not recommend on e brand above another, as no one is paying me to advertise for them.
