Not that I'm aware of. i use it all the time and people don't seem to mind. maybe it's your tone of voice.

As it stands, it's difficult to see anything condescending in it - it's an expression that you regard someone else coming into your life as a positive thought, and look forward to whatever dealings you have with them. It's not as though you're claiming to know anything about them or assuming that they're the sort of people you'd want to get drunk with and make lifelong friends with, you're just happy to have the chance to make their acquaintance at whatever level you are.
Tone and body language might add an inflection that the hearer finds facetious or condescending, but still, I think you'd have to really work quite hard to take offence at "Nice to meet you".

Phrases like "How are you?" and "With all due respect..." are basic formalities that are needed so that one does not come off as rude or ill-mannered. Tones of condescension are only apparent under sarcastic or insincere tones like "Oh, thanks, genius."
