That's crazy! I thought finding a stray cat in my car was wild, but your situation takes the cake! Squirrels have a tendency to climb up into the undercarriage of a car to stay warm, so that's probably how it got in. However, your squirrel was obviously smarter when he found a way into your trunk. Squirrel's r rodents! They can get in through lots of places. Any pipe running to your car's duct work for heat can have 1" space a squirrel can get thru. They r very destructive.
Get a cat size/ raccoon catching cage---bait it ---and wait....Catch the squirrel and relocate it. I once had to do that to some cat that kept scratching up my car.
