Oral contraceptives trick the body into NOT allowing the egg to implant on the uterine lining. there is a possibility of birth defects dependant on the type/brand of birth control pill and the hormones it contains. Generally miscarriages are due to abnormalities in the fetus, if she is still carrying chances are there are no problems. but I'm not a doctor.

Oral contraceptives produce the same kinds of hormones that your wife's body is now producing during the pregnancy - essentially, they fool a woman's body into believing that she's already pregnant and so her body won't release an egg because it believes it would be futile. Everythings fine! she was only technically taking them for 3 weeks into the pregnancy as the first two weeks an egg hasnt even come yet! But congrats!! make sure she see's her doc and gets those prenatals!!
