They both are commonly used to refer to the country of England. However, there are differences. The name of the actual country is England. Great Britain is actually used to refer to the whole island, which consists of England, Wales, and Scotland. Then, the United Kingdom (of Great Britain and Northern Ireland), consists of England, Scotland, Wales, and Northern Ireland. Finally, the British Isles refer to the the United Kingdom, Ireland, and the surrounding small islands. Further clarification can be seen in the source below.

England is only one country of three that make up Britain the others being Scotland and Wales. If you add Northern Ireland to the equation this then becomes the United Kingdom.

England is one country, Scotland is another country and so is Wales. Together they make up Britain. We all speak English, though the Welsh do have their own language too. We have our own flags and a joint flag. The government is based in London, England, but Scotland have their own assembly to deal with Scottish matters. Some Welsh want their own assembly too but it has not happened yet. The United Kingdom of Great Britain and Northern Ireland is the previous three countries and Northern Ireland.

England is the country we live in, which helps makes up Britain (the british isles) unfornately (this really annoys me) we're not allowed to call ourselves english, we have to state that we are british!! You wouldnt hear a scotsman being called british!! Britain's flag is made up of the countries representing it. I think Scotland is Governed by it's own though.
