If Thanos has the Infinity Gauntlet, then Darksied goes home in a ditty bag. An itty bitty ditty bag.
Otherwise, Darksied would clean Thanos' clock. Nothing Thanos has can stand against the awesome power of the Omega Effect.

If you want a last man standing Darkseid wins a close quarters fight. If you wanted last man ALIVE then Thanos wins.
Darkseid has more power, but Thanos is probally craftier.
In a brawl, Darkseid has the edge since he's a better hand to hand fighter, however, Thanos is actually/ truely immortal... The Anthromorphological Personification of Death "cursed" him with being "unable to die"... and thus Darkseid can defeat him but not kill him, and in an extended fight where Thanos would not attack close quarters, Darkseid loses.

Thanos. Thanos can absorb massive amounts of energy, including the Odin Force (even though he lost that fight). From there they are pretty evenly matched, however, Thanos has accomplished far more in the Marvel Universe than Darkseid ever has in the DC universe. He destroyed all exsistence once and ruled the Universe twice (Once with the Infinty Gauntlet and once with the Heart Of The Universe). But the most compelling factor is that Thanos cannot be killed (Death has barred him from her realm in order to carry out her wishes of bringing "the boon" of death to the masses), that's why Odin couldn't destroy him even though he busted him up pretty bad. Darkseid has been killed and ressurected. Winner: Thanos.

Simon took the words right out of my mouth. IIRC, Darkseid has the ability (among others) to thrust people into other time periods with the Omega Effect. If he planned properly, he could eliminate Thanos retroactively. And it is the kind of thing he would do, too.

Although I am more of a DC leaner, I would have to say Thanos. It seems he is beaten less than Darkseid and Darkseid, still one of the greatest villians ever, has become a sort of a, oh what do you call it? Oh yeah. *****. He is Superman's *****.

I wuld say Thanos because as much as I kind of like DC Comics, Marvel usually knows how to create their superheroes better.
