In Japan, abortion is part of regular, OB/GYN care, and there are no special clinics for it, so you can go to a women's clinic. You should look for one that speaks your native language.
You should look for any gynecologist, clinic or hospital, but make sure it's a yuu-sei-hogo-hou-shitei-i 優生保護法指定医, that is supposed to practice reliable and legal operations.
You can look for a match to these characters or, better yet, have a Japanese woman friend help you.
I'm not sure, but I have been told that it costs about half the fee you need when you're hospitalised for delivery.
On the Web, I found a person who said it costs US $800.00, and another who said it costs Yen 150,000 (about US $1,200.00).
You should try to get the book The Japan Health Handbook, in English, at most bookstores that carry English Language Books.
There is a women's clinic in Okinawa city. They speak English, and the address is:
1-3-20 Ageda, Okinawa City.
Operating hours 0900-1230 and 1400-1750.
The number is 098-937-8878.
Take care.

How many weeks are you?? If your still early it's usually by pill I've heard that you just have cramping and slight bleeding afterwords and the pill most of the time makes you feel really sick to your stomach... if your farther along you'll probably get induced and pretty much give labor. you won't rip if your not full term... and after that you'll have cramping and bleeding like after giving birth to a full term just not as bad and the bleeding only lasts no more than 2 weeks and very light.. But if your farther along as soon as you can. wear a very very tight sports bra and use ice packs on your breasts and avoid nipple stimulation cuz you will still get your milk in. doing this doesn't allow your body to get a lot in and sometimes even stops it all together.....i'm not judging you in any way but please just make sure this is what you want with out a doubt cuz once it's done it's done.. good luck and take care

Uck - well, seeing as you don't actually say that YOU want an abortion, or that it's for the unbelievably sickening reason that you just couldn't be bothered to use a condom, I'll be polite.
When we lived in Japan a couple of years ago, after the shocking behaviour of the hospital when I had my first miscarriage (they put me in the bloody maternity ward for an outpatient d&e to remove the remains of the dead baby,) I wanted to have a chemical to remove the remains of the second miscarriage. But they didn't have it in Japan - it was banned, pending proof that it was safe. I haven't read anything since then to make be believe that it's been legalised, so I don't think you'll be lucky - though I could be wrong. You'll probably have to ask your doctor.
BTW, did you know that many women who use the chemical abortion (whether as belated contraception or to remove a dead foetus) end up having to go into hospital for an operation anyway, because it didn't work properly? If you have the op, you can still sometimes end up going back in again though, so it's not much different. I've read lots of blogs by women terrified because they're in so much pain with the drug though, and the foetus doesn't always come out quickly - even if it's already dead before you took the drug. Chemical abortions also have an almost identical risk of complications and infections to surgical abortions. In many ways, you can call them equal - but whatever your circumstances, I DO understand why you'd rather do it the chemical way. I would have preferred it after my second miscarriage, given the opportunity.
So, in short, the answer to your question (as far as I'm aware) is that you're not going to get a chemical abortion in ANY part of Japan. Someone correct me if I'm wrong though!
