Well there are probably a whole load of different names depending on what molecules and how they are being broken down. For example, the crude oil industry uses a method they call diffraction to break oil down into smaller more useful molecular forms. But in a certain nuclear reactions, like in the sun, the process is called fission.

You'll have to be a bit more specific but here are some possibilities:
catabolism the breaking down of complex molecules into simpler ones e.g. starch broken down into sugars
lysis the chemical process by which a compound is broken into different molecules.
Degradation the decomposition of a chemical compound.
There are lots more but that will do for a start
