there is no 'right' pokemon, but i do believe grouden will be obtainable at a lower level than kyogre, and you can get rayquaza. latios will appear in ruby, as well.
if you're asking what pokemon to use, it all depends on your preference. in the beginning, i chose torchic, not because i like the fire type best, nor fighting - but because treecho and mudkip... yea, they just aren't for me. all three are good to use though
what you don't want to do is something that i did. i brought over a houndour in an egg bred in sapphire, from parents that came from colloseum... and for some reason, it didn't seem to be very helpful ...

yo get groudon from that game and dont use the master ball
then get rayquaza not master ball
then comes latios now use master ball ok

i have emrald end have both gordon and kyogre and even raquizza
