There is this stuff called broad leaf killer. It kills plants with a broad leaf, and does not hurt the grass. Home Depot has it, and could help you identify the type of weeds you have, and what is best for your area.

It's a 3-step process.
1. Let the annual grasses die back in the winter. Crabgrass will die by the first frost. Apply a pre-emergent treatment in March/April to prevent crabgrass from re-establishing itself. Note - pre-emergents prevent seeds from sprouting, so don't try to re-seed the yard then.
2. Maintain healthy turf. Make sure the grass gets about 1 inch of water per week. (Use a rain-meter) and fertilize lightly about 4 times a year, and never when the temperature will be above 85. Aerate as needed, and overseed in the fall if you have fescue/bluegrass.
3. Control broad-leaf weeds if needed with a spray. Ortho and Spectracide both make reliable sprays. Use the variety that hook on your hose - they're less harsh on the grass. But be careful! Don't spray your flowers or shrubs.

What kind of grass you have is the #1 question. Make sure your weed killer won't harm your grass. As a general rule, a regular weed in feed in the Fall, Early Spring and Early Summer will take care of it. If you have gassy weeds like Dallas or Crabgrass make sure you put a preemergent down Fall and around March (in the south). Once you get it under control, you're good to go.

Dig them up by hand one by one, go deep to get all the root. After you have done this a couple of times your yard should be virtually weed free. It's hard work but you are not using dangerous chemicals.
