Well, it does depend on each tribe. We Navajos are matrilineal but Hopis are patrilineal even though we intemarry sometimes. In any case, men tend to herd, hunt, etc while women did childrearing and cooking. However one of our stories is that men and women decided to separate and each sex live on one or the other side of a river. Chaos followed and it was decided to respect one another because each sex has a role intertwined with the other.

There are quite a few sites that talk about that question. Along with male and female, there was a third class called "two spirit" people, and the French used the term Berdache. There were actually very few of the third category, but most resemble the transgendered folk of today. Here are a few sites:
http://en.wikipedia.org/wiki/Native_Americans_in_the_United_States (Most scholars don't rely on wikipedia though)
http://members.tripod.com/~Berdache_Two/twospirit.htm (again, not actually a scholarly site, but some accurate information)
http://www.digitalhistory.uh.edu/native_voices/native_voices.cfm (probably academically more reliable)
http://asp1.umbc.edu/newmedia/sites/chetah/lessondisplay.cfm?lesson=30 (another academic source)
There are many others. When you run your search, try using quotes and a + sign, so it looks like this "Native american" + "gender roles" This is called a binary search, meaning that it will look for pages with both terms. The quotes indicate that the words must appear together in the page. If you just do a search for Native american gender roles without the quotes, you'll get tons of pages as each word triggers a result.

What group of native americans (tribe)?
What time period?
These are essential to know, as gender roles among native people have varied greatly between location, culture, and time frame, and there isn't a very good set 'general' thing to cover them all.
I'd say the post below mine is a decent start, but you may want to keep the above in mind.

I am a teaching assistant for a course at Michigan State University, and we teach that as far as housework and chores go, there are no strict gender lines. The men help with the household, and the women help with gardening, livestock, etc. Men are the ones to go to war and fight battles, to keep the women and children safe.

Women did gardening and watched the young children, made food and clothing for their family. Men were hunters and warriors, built longhouses.
