UMMMM ... dont!!!! loL! I dont think there is a really nice way to tell someone they annoy you. Is it everything about them that bugs you or just some things? If it is only a couple of things then just ask them to stop .. make sure to tell them that you stilll like them .. just not the things they do that annoy you.

I actually had to do JUST this the other day with this chick that's staying with me. She's a barfly, and I'm an introvert. I actually hate going out to the bars. So, she comes in at like 3am, telling me about this person and that person and all this drama, right? So..I finally just tell her, "you know, I don't go out. I don't know these people, so what you are telling me is not informative or vital to my knowledge, instead, listening to you jabber on and on like a chipmunk on crack is just ANNOYING. Now, will you please either shut up or go away"?

By simply ignoring that person. If you can't say anything nice, don't say anything at all. Though, if there is a certain issue, or something that bothers you about that person, you should find a nice way to address it in a conversation.

Are we talking face to face, or online? Are we referring to a close friend, a Family member or someone you barely know, or ?
The answer depends on who, what and where. Think about it, as there are plenty of decent answers on this thread, and you need to apply the criteria I listed to handle this the best way possible.

Annoy them the same way they annoy you. They'll soon become aware of their own similar annoying behavior and probably attempt to refrain from it.

If they ask you something, just say,
"Please stop badgering me. I :
~"have already said no"
~"have already said yes"
~"cannot get to it"
~"I need to finish this"
say something like that. Once I was going to a soccer game with my friends and a realator kept calling her friends mom every 15 minutes. It got annoying.

Maybe you could have some fun, and, indirectly, repulse them so they end up telling you that you annoy THEM! Maybe fart when they're near, purposely, so they can hear it; coughing in people's faces repeatedly tends to perturb some people enough to steer clear of you ;-)

I just kind of ignore them and don't talk to them, if they ask me sumthin i just say "mm hm" or "mm mm" and don't make eye contact, you just basically cold shoulder them, it works, I have had to deal with a lot of annoying people. Why did you post this in the LGBT section?
