We have something called "Urine Gone",buy it at drugstores or walmart, whatrever,it has "As seen on TV" on the box. It comes with a small blacklight so you can see exactly where all the stains are. Spray the stuff and it actually disappears,or so it seems.

How did the dog urine affect your hardwood floors? Unless it was left there for a long time. The stain should have a protection on it that it shouldn't be effected. My guess is you'll have to sand the floors and restain it.
