In my region, a flag lot is a parcel of land located behind antoher lot with a right of way on one side of the property. On the survey of this parcel, the lot resembles a flag (that's where the term flag lot comes from).
Anyway, it shouldn't affect the resale value as long as there aren't any negative features with the front lot, ie. unkempt yard, a home that is in need of repair, dogs, animals in general , etc.
In other words it should be a good to great area. You'll also want to take into consideration the distance of the home you'll be building from the existing lot boundary lines; it's a privacy issue.

As a former real estate appraiser for 12 years, I would recommend a phone call to a couple of real estate appraisers in your neighborhood.
The important factors are going to be what type of property you have, the current zoning of your property and adjoining properties, and the past and present property uses for your property, adjoining properties and the area. An important factor is going to be the town and counties Planned Use or Comprehensive Plan for the area.
