Mostly so you can't keep swapping out weak hitters for strong ones every inning. In football, changing your lineup is an integral part of strategy - every play requires a different mix of people to execute it, and that sort of specialization is what football emphasizes. Baseball on the other hand tries to force players to be more well-rounded (good fielders AND good hitters) and requires managers to plan strategy accordingly.

It is one of the really nice things about baseball. As a manager you have to think of every situation and decide if better speed or defense is worth risking a better bat. Also when a pitcher should be pulled so you don't fatigue him over 162 games.

Main reason is that baseball is not a clock game. You go with what you have as long as you can. Besides, other games are far too physical and a rest is expected from time to time

Heck, in the early days of baseball you weren't even allowed to take players out of the game.
The rule exists primarily to ensure that all batters have to play the field (expect the DH) and vice versa. If you could go in and out at will, then it would be easy to simply have a lineup of excellent fielders who couldn't hit and excellent hitters who couldn't field. As it is, everyone has to be able to do several different things in order to succeed, rather than simply specializing in one small area.
