Had the allies treated Vichy France as a genuine Axis entity, and thus held its territory under their own flags, France would have endured a civil war of epic proportions between those who followed Petain/Vichy, those who followed DeGaulle, and any number of other factions (Socialists, Communists, fascists, et al.) that came out of the woodwork during the war. The Vichy/Petain faction would likely tolerate the situation and/or use weak political moves to attempt to regain the territory, whereas the DeGaulle faction would have split from the Allies and demanded the return of French territory. The other factions would likely work to screw up the process to their respective best advantages.

A better question, if you are seeking some kind of analogy to current situations (I have a feeling you are) is to ask how many US troops and French civilians died as a result of the liberation. After all, the Nazis were brutal, but they enforced order, right? (sarcasm)

After some time there would have been a resistance to the occupation of course because the Allies would not be any more Allies.
