Yoda says "Your weapons you will not need them." Luke picks up his weapons anyway. If Luke doesn't finish his training and uses his anger and aggression to defeat Vader when he finally confronts Vader, Luke will merely replace him as the Emperor's new apprentice. Also it was probably artistic forewarning to the audience that Darth Vader is Luke's father, later seen in the film.

Luke, at that time didn't knew that Darth Vader was his father, so your quesion has two solutions:
1. Darth is Luke's father, which is a fact
2. Luke fears facing Vader, and coming to the dark side, so he fears that he might be killed

Personally, I feel that now he has learned that Vader is his father he will be tempted to betray his friends and the Rebel Alliance to join his father and Emperor Palpatine on the dark side of the force.
Darth Vader is the embodiment of twisted emotions I guess.

It means that Luke knows -- subconsciously -- that he and Darth Vader are connected on a very deep level.
