I understand that that means there is air in the pipes but how do i go about getting rid of that air. I have well water with a pressure tank.

The pressure tank has a bladder in it that must be inflated to the proper pressure. If there is no pressure, or not enough, it will cause water hammer because the pump pressure is pumping against the piping and when you turn off the water with the pump pumping against it it will cause the pipes to vibrate.

you have air built up in the pipe. shut off your main water supply and open up all your water fixtures. Let all the water drain out. turn on the main water line then go shut off all the water fixtures. this usually solves this issue.
