Emissions: Check your O2 sensor or your Catalytic Converter. Those are the two big things that could be bad.
Brakes: How long did you wait before you got your brakes changed last? If you waited too long you may have done damage to your rotors and calipers which may cause the shreaking.
It could just be the fact that you bought a crappy domestic car though. Next time go Japanese.

Ford offers two types of brakes, OEM and Motercraft. Motorcraft brakes tend to squeek, but they can fix that.
You should go back and have the emision light check too so it can pass smog. Did this just happen with the light? If it happened right after they did the work you might have been able to get it fixed for free under warrenty. They probably knocked a vacuum hose loose or something like that.

i own a repair shop, and probably you should have had the rotors turned on it also that's probably where the sound is coming from, its the new brakes trying to seat down in the old rotors, and they may get worse before they get better on it, and as for the emission light its trying to tell you there is a bad sensor on it somewhere or something in the emission system isn't working right on it,id take it and have it scanned and see if they can find the problem, auto zone will scan it for free for you, then you,ll know what it is it may just be something simple on it,good luck with it,i hope this helps.

Did you get quality brake pads? I'm assuming it's 4 wheel disc.
You may need to have the pads shimmed up again and probably scuffed (they may have glazed over). There is also anyi squeal gels you can add to the back of the pads. The car is a 2002 so you should not need new rotors as yet.
As for the engine light, take the car to Autozone or Advanced Auto Parts or one of those places that will give you a free code read.

You should aways get new, or "turn" the rotors when doing the brake pads. Emission light may be something entirely different like an oxygen sensor or another sensor.

if you replace brake pads without resurfacing the rotors,it will make squeaking noise.the emission light come on indicate either the engine is miss fire, computer sensors is not working, vacuum leak, emission devices is not working

If your warranty has expired, then it's just the Ford built-in self-destruct mechanism doing its thing.
