Is the bubble nest still there? If it is, the male is cleaning house of the dying larve.
But if they are free swimming, then get a grass nest in there so they can hid there from the adult till they are big enough to survive on their own.
But sometimes the adult will eat them if there is not enough food for him to eat. Give him more feeding times instead of twice a day, make it three times a day if possible at noon but if you can't do it at noon try an hour after his last feeding time.

Male Betta sometimes eats their fries cos of lack of food for them or if the fry is sick, which will harm other fries in the tank.
Its advisable to take the Male Betta from the tank n restore it in the original bowl. Need to take care of the fries from mosquito larva otherwise they will eat up the betta fries.

Males place the babies in his mouth to put them back into the bubbles. Are you sure that's not what he is doing? If you take him out the eggs won't make it since he is the one who takes care of them. If the eggs fall from the surface they will drown, just like the adults they breathe from the surface.

you probably should remove the male betta until the larvae(or fry as they are called if they are baby fish) are big enough to care for them selves.

get him out of the tank quickly, until you can add some floating grasses for them to hide in!!! All fish will eat the babies if they don't have a place to hide.
