This is a rather murky area, since national football championships were not always awarded. Notre Dame, Alabama, Nebraska, Oklahoma, and Michigan would be my esitmate.
Michigan can claim 11, and in addition:

9, Minnesota 6 they can claim as many as 10
10. Pittsburgh 6 they can claim as many as 16
So it gets kind of muddled with how many are accepted and how many are recognized. Way back they had up to 6 different publications proclaiming a national champion. Some of the ones teams can claim are from the college football championship foundation, UPI, the Sagarin Rankings and so forth.

Alabama, Michigan, and Texas. I would be guessing at the other 2. I'm 99% sure that Alabama has the most. I think they have 8.

I'm not sure 100% but i'm pretty sure that Notre Dame is number one for the most winning seasons, and maybe titles to.
