because the pitcher is either agreeing or disagreeing with the catcher on what the next pitch should be and at what location above the plate. When the catcher looks like he is throwing gang signs under his crotch, what he is doing is giving the pitcher signs of what pitch he should throw next

The catcher gives the pitcher a sign indicating which pitch he thinks the pitcher should throw. The pitcher is either agreeing with the sign (a nod) or asking for a different pitch call.

A nod yes means that the pitcher agrees with the pitch that the catcher wants the pitcher to throw, it also helps the catcher get ready to catch the ball. A shake no means that the pitcher does not want to throw the pitch that the catcher picked, so he should call for another pitch. Sometimes pitchers want to throw a pitch in at a certain point. Sometimes it works, sometimes it doesn't.

The catcher gives the pitcher signs to indicate what pitch to throw next. Sometimes the manager will gives signs to the catcher, who then relays them to the pitcher. Ofter catchers call the game without assistance from the manager. This is usually the case with veteran catchers. When the pitcher shakes his head, he is either agreeing or disagreeing with the catchers pitch selection. Also-- the pitcher will sometimes shake off a signal just to get the hitter thinking about what was shaken off.
