Just because she thinks it's weird, it doesn't necessarily mean she's saying anything bad. She probably thinks it's weird, having a best friend, that is into women. As long as she's not insulting you or making you feel uncomfortable, I wouldn't worry about it. It might be a good idea, for you to ask your best friend, if your sexual preference, bothers her, if it doe's, I don't see you two being best friends for long. If she's uncomfortable around you, she'll eventually stop coming around, or start making up excuses, not to go places with you. Have that talk, if she's your true friend, nothing about the friendship will change.

talk to her about it. give it time. if she has never had an encounter with someone who is lesbian or gay then she may just not know what to do or say. i wouldn't let go of a friendship just cause of her first reaction. you want people to come to accept what you have told them. do so by allowing the same acceptance. accept where they are at and give it time. if she still is uncomfortable about it after some time has passed then let it go. don't go walkin away with attitude or anything. just were she is at. you can still live your life and be happy. you don't need to breed negative feelings.

She sounds like she needs to be educated about your sexual preferences. Ignorance is a b itch, and a little information does a lot to put people at ease. Maybe she's afraid you're attracted to her in that way (if it's a girl that is your bestfriend) or maybe s/he's afraid that if you get a girl friend that she'll be left out.
