You must set the nails down or else the sanding belt will wear and rip. Hammer and nail set should do it.

If the nails are meant to show like PLANK flooring or are common large headed nails then set the sander to take very little wood with each pass. If the flooring is a soft wood do not make a deep pass as it will tear the paper. the less you take off at a time the better off you are if your floor is deeply pitted you will have to use different grits of paper starting with the roughest first and graduate down to the final grade Good Luck

No. The pine is too soft. The nails will tear up the sander on such soft wood.

You have to sink the nails a little so the sander belt will not hit them. Hammer and punch should work to sink the nails.
