if u want win 2000 specificly then u can upgrade win 98 to 2000 by runing setup in win 98...but if u want all the three than please check disk E drive for any bad sector ...
another method is start computer in xp ..
go to computer management ...
[To open Computer Management, click Start, point to Settings, and then click Control Panel. Double-click Administrative Tools, and then double-click Computer Management. ]
Open Computer Management (Local).
In the console tree, click Disk Management.

Disk Management ]
Right-click the partition, logical drive, i.e e drive and then click Delete Partition.
Important

You cannot recover deleted partitions or logical drives.
after deleting then create a new partion by right clicking on the logical drive.

WIN 98,WIN 2000 and WIN xp donot work well if installed alltogether it is better to install WIn 98 and WIN XP only
u may have installed win 2000 after win xp
if this is not so then u can run win 2000 setup again from dos but then u will have to run win xp and win 98 again also again

Sounds like a problem with the MBR. There are several causes that come to mind. Run your antivirus software to rule out a boot sector virus.
BE SURE THAT YOU BACK UP YOUR DATA ASAP. This could also be an indication that the read/write head on the hard drive may have touched the HDD at the MBR (usually this will cause a message 'OS not found'). Backing your data will help if it is a hardware problem with the HDD.

It would make trouble for your computer that you installed all your OSs on a same drive!
But try Last known configuration , if doesnt work then try safe mode,
and if doesnt work im sorry then. Format your OS's drive.
