no the ninja used tricks and spread the rumors that they had supernatural powers themselves. this way when they did something that looked supernatural the common folk simply believed it.
they were in fact experts at balance and climbing. and very acrobatic. and they used these skills to fool the common man.
when tied with some neat tricks like the infamous smoke balls this could easily create the ilusion of a man disappearing into thin air.
