Club Quattro in Shibuya Parco.
Go to Tower Record in Shibuya and Ask the cashier. Most of them know well about those things.

I've always been a fan of the Blue Note in Aoyama.
But maybe too big of a venue for your taste.

www.tokyogigguide.com always has good listings in that vein. Check their list of venues. Be warned though, for many folks in Japan, electronic = trance
