What? Let's be real people. The best of the best are actually four; Superman, Bane, Azreal, and Ra's Al Ghul. Here are my reasons why:
Superman and Batman are at constant odds with each other cause what Batman calls Justice, Superman sees vigilante/ evil. They are morally at odds and Batman can't really "Kill" Superman, but beats him.
Bane: Mercenary. Killer. Roided. Dangerous. I chose him over Joker, because Bane has a personal score to settle with Batman. Unlike the joker, he wont try to take over Gotham or anything; just try to kill Batman. Remember it was him, not Superman, that Broke Batmans neck, and back! If he didn't do what he did to batman, Batman would still be just a crime fighter. He helped put Batman in the dark Drenches of near insanity.
Azrael: The want to be Batman. After Batman was injured and out for a while, Azrael was his replacement. Twisted and out of his mind. Batman couls barely beat him because Azrael was crazy and obsessed with his own demons. Again, is was Batman's true Dark side that he was able to beat Azrael. Barely at that...
Ra's Al Ghul: Centuries old; great hand to hand combatant; a daughter who's in love with batman. Ra's Al Ghul is too dangerous but very creative. more so than the Joker, or Two-Face, Riddler, Catwoman. They all want something simple; batman dead. Ra's Al Ghul wants batman or "Detective" on his side to bring the world to it's knees. And since he is "Immortal", Batman will face him more and more and more....

Toughie...Batman's rogue gallery is one of the greatest assemblage of villains and villainesses ever (imho), and I think they're all amazing. But I pick The Penguin - who is unfortunately abused far too often in the comics, and whose brilliance is undermined by writers who seem completely clueless to his character and incredible potential (again, imho). I've always thought that if the folks at DC had taken a different direction with the Golden Age version of him, Pengy could've gained as much respect as the Joker, another classic rogue of the era, who also went through much change.
Oh, and a sympathy vote for the dearly departed Scarface - yet another victim felled by a writer's pen (godDAMMIT, I liked that guy!).

Two-Face...hands down.
The Joker is in a class all by himself, but I love what the writers at DC have done with Two-Face over the years.
The internal struggle between his Harvey Dent side and his Two-Face side is a classic illustration of the internal struggle we all face (no pun intended)
NONE of the movie villains were well portrayed until "Batman Begins" came out, so I don't mean the Tommy Lee Jones version.

TheJoker. He has an insane streak where he would kill an entire town and think nothing of it just to bring down Batman. He thinks that death is a punchline, and likes to bring death as much as he can.
