The vertical side pieces of my window seat separated from the bottom sitting piece; what is the best way to fill in this groove?

why don't you use some wood putty....? If the crack is really wide, you might want to use a filling material and wood putty the rest..... Once it dries, you can sand it and paint it - would be a patch - but it would look ok.

You can probubly jury rig the thang but sounds like you mayb have a structural rot problem back in the framing for the window.
Or you could have the one loose piece caused by the window sash slamming down onto the horizontal sill.
Put some Gorilla glue or whatever, White wood glue into the crack and tap the lower, horizontal piece back up into contact with the two verticle side members.
Drill small holes at diagonals where the two pieces meet on either side of the horizontal piece and tap/toenail a finishing nail or box nail into the small drill hole. This approach should hold up for a while but if that slider comes down hard on that horizontal sill, it will pop it loose again most likely. Be gentle with the window after you fix it and it may hold up pretty well.

By the window it looks like not enough mud was used when metal joint was installed. Could also be some settling issues. On newer houses that were built in bunches, I see a lot of taping issues related to what appears to be fast work. 1 or 2 coats used where 3 or 4 are needed. Scrape off loose compound and put a couple of coats over existing work. Hairline cracks should be enlarged by etching a "V" down the crack and mudding 2 or 3 times. Bigger cracks should be taped, if not already. Don't tape over tape.
