What can I do to clear this up? My doc just told me to take vitamins, and be as healthy as possible to build my immune system. Does anyone know of another, preferably herbal, remedy?

Vitamins don't tend to be chemical (vs. herbal) since they are naturally occurring nutrients that one would normally get from their diet except now they're compressed into a pill; and are good for you anyway, especially if they're recommended by your doctor. I would follow your doctor's advice on this.
P.S. Being circumcised or not doesn't have much to do with spreading STD's, unless he's never washed the skin folds, ever. I would wonder who picked it up in extra-curricular activities. If you've been faithful, and he was clean before, start asking questions.
