So the flywheel doesn't vibrate as it spins. The same reason that they put small weights on an automobile tire to 'balance' it.

The center point of the flywheel is the only portion of the flywheel that has no forces acting on it when it is spun up.
If it isn't the center of gravity, the centripetal forces on the rotating flywheel would be unequal and the flywheel would exert uneven lateral forces on the axle, usually with devastating results.

The center of mass should lie on the axis of rotation. Else centrifugal force would arise. and this may induce noticeable vibrations.
The unbalnced force can be quantified by the equation
Unbalanced Force = m times r time omega squared
Where
r is the distance of the center of mass and omega is the angular velocity in rad/sec

well...if the axel was lop-sided then the center of gravity would chance and would impede its' performance...
