I'm a huge fan of Samantha.
Autumn is nice, but kinda trendy. (And unless your baby is due this month, you might want to consider Winter as well ....lol ...sorry but parts of Ontario and New York got hit with nearly 2 feet of snow already, yesterday!)
I like Samantha because it's a solid, classic-sounding name with a lot of history, but also when she's junior high and wants to make her name suit her personality, she can go by
Sam or
Sami or
Mandy or
Samantha...
(That's why I love the name Cassandra too:
Cass Cassie Casey Sandy or Sandra....)
As for middle names, I'm a fan of reaching back onto the family tree or into one's cultural history, or using the name of a respected friend (or a variation on their name).

Samantha is much more common than Autumn. Autumn has a nice meaning behind it. I don't know the meaning of Samantha (you might want to look it up to help you in your decision) but I think Samantha sounds nicer and is more international than Autumn. I personally think it's important that, in this growing global age, it's better to have a name that most people around the world can pronounce ok.
Autumn would be not only hard to pronounce, but also read very differently in different languages, transforming the sound completely. But then again, that could be also very fun and original, depending on your perspective.
Second name...perhaps someone very dear to you that you might want to comemorate in your child's name; your grandmother, great-grand mother, mentor or any kind, best friend....

Samantha is played out already. Autumn is really pretty. Sara is common and traditional and still nice. Its less common than Samantha.

Summer Spring, Autumn Summer or Autumn Spring be a neato name.
Samantha was a witch on TV, she had a little girl, use her name as middle name. Samantha Tabitha.

Autumn would be my vote of the two. Samantha is just an old name aka Sammy or Sam. Autumn is old too but Autumn Michelle or Autumn Marie.
