They had a falling out when Michael Eisner was still in charge. Pixar scored one of Disney Entertainment's top execs, who was sick of working for Eisner. They kept up the relationship after, because Pixar made great movies - but Disney had the marketing and distribution.
Now that Eisner is out, the two companies have been warming back up to each other.

Disney has recently purchased Pixar. That has happened within this last year. A couple of years ago Disney let Pixar's contract expire so their working relationship ended. Now they all belong to the same family. Only time will tell if they will be able to produce anything of quality.
