Use an alcohol swab. Or dip the end in antiseptic. Anything that will sterilize it before you put the cap back on.

Put some rubbing alcohol on a cotton pad or ball and clean the thermometer tip.

Wipe it down with rubbing alcohol. That's what they do (or used to do) at the doctor's office.
